I use nvscmd.exe and BlueFlashCmd.exe of CSR for downloading FW into the Bluetooth chip. However, error called: CSR Non-volatile Storage tool(command line)has stopped working occurs and the program stopped. How to fix that?

You need to install CSR USB SPI driver and check a valid connection to the chip.

Which chip, SDK version, and external memory device? Is this a problem across multiple PC's? Is this specific to a hardware platform? Does this problem persist through a un-install/re-install of the Qualcomm tools?
